Dr. Nancy Andrew is currently at the University of Oregon in Eugene. She is FANTASTIC! I can`t say enough wonderful things about her. She will work you hard, but you will become a very good player very quickly if you work hard.
Stephanie Jutt at the University of Wisconsin in Madison is another one to look into.
Also, Marianne Gedigian at the University of Texas-Austin. She used to teach at Boston University and has a top-notch resume. It may be difficult to get into that studio, however.
Start working hard!

Hey Fluteloops - That is SO cool about Jeanne B! She is awesome. Thomas Robertello at Indiana University if also amazing. You will never hear playing like his in your life. Michael Parloff at Manhattan School of Music offers a great orchestral program. If you want the teacher who has put a lot flutists into professional jobs then you should really look at Leone Buyse at Rice University (she used to teach at Boston, then Michigan/Ann Arbor. Go and check this out: http://www.ruf.rice.edu/~lbuyse/studio.html. Their orchestral program (if that`s what you`re interested in) is fabulous. The best thing is to go and have as many lessons as you can afford and attend masterclasses in the summer (ARIA is a great one). There are so many GREAT teachers not at big schools and aren`t big names. I have studied with a lot of the big names, but the most inspiring teacher I have EVER had, is known amongst orchestral players, but not very well known amongst the masses. Once you find that perfect fit, someone who really inspires you, it doesn`t matter about the school. The most important thing is the education and how equipped you are to make a living and continue to LOVE the flute once you graduate.

Sorry - forgot to add that masterclasses like ARIA are awesome because they have a lot of great teachers there, not just one or two. Oh, I forgot, Bonnie Boyd at Eastman School is wonderful too. Some teachers are from the Baker School, some from the Mariano school, etc. You need to find the kind of sound, playing that you want to have and find a teacher than can help you get it.
