Well, you don't have to play it in the same range as the flutes. They are used to listening to lower pitched instruments (after all, basically everything is a lower pitched instrument), so if you're transposing it already, drop it down an octave (or however much it takes to make it more comfortable for you). You might also consider singing the rhythms for them, or letting someone that plays flute (and that you trust to be able to help in this area) be an "unofficial" section leader and be in charge of taking care of any note/rhythm problems.

That's too bad. Are any of the rookies good with rhythms, or just talented generally? Don't rule them out just because they're new....There might be a good resource for you somewhere in the ranks. Perhaps one of my other suggestions will help, though. Good luck to you!

Right. At least for music purposes (which sounds like your main issue, if you're having to play their music for them to copy you)--ask your band director, or, if these are freshman, talk to the middle school band director who taught them last year. You may have someone who can at least lead a section in a musical rehearsal. Are there no sophomores or juniors?

my professor plays clarinet, so when I can't get a piece, he plays it with me after transposing and taking it down. If you can't transpose, find someone else in the band that you trust, outside of your section(s), and ask them to transpose it for you...good luck!
