My Mel Bay "Indispensible Scales" (what a title eh?) gives four different options for that C#.
1st: LH: 2nd finger pinky on the g#, RH: 1st finger and hit the low C key
2nd: LH: 2nd only; RH: 1st, 3rd and low C
3rd: LH: 1st, 2nd, Thumb; RH: 1st
4th: LH 2nd, RH 1st and low C
And if you look here: http://www.wfg.woodwind.org/flute/fl_alt_4.html
you find about 10 or so alternate fingerings with pictures that make more sense than my shorthand. Have fun figuring out which one you like!

The link I give is accurate. Look, it says "8va" above the notes on the staff, that means you are playing an octave higher than indicated- they don`t feel like drawing out all the ledger lines and who can blame them.

C# is 2 and 1.
D is T 3 1 2 low C key.
D# is T 3 1 1st trill key low C key.
F is 2 2 2nd trill key.
I don`t know E.
