Most guitars have "bolt-on" necks or some variation where the neck and body are two separate pieces that are joined together with bolts or glue or both.
On a "neck through body" guitar the single piece of wood that makes up the neck continues all the way to the end of the "body" of the guitar, and two separate pieces are attached above and below it to make up the remainder of the guitar body.

i think what RL is refering to is a set neck(a long neck that is glued in all the way to the bottom of the body) whereas a neck-thru is an axe made from one piece of timber(no glue,bolts,or any of that jazz)

actually, the neck thrus are seperate peices of wood, if you have ever seen one unpainted, the woods are different colors, most neck thrus have mahogany necks, so the neck is usually brighter color than the body, its not a set neck, set necks usually have a crease where you can see they were guled on at, unless its like my PS-10 where its made to look like a neck thru for more manuverability, i havents seen a neck thru yet that is actually made with the body, it wouldnt be a neck thru if it was now would it? the name says it all, the neck goes straight through the body and the two body pieces go above and below it like RL said.

1. set thru neck. neck runs the length of the guitar. its glued on has the most sustain. easy access to frets. usually high end models.
2. set in neck. its neck glued to the body. if done properly has good sustain, and bond strength but hard to get ur neck fixed if there are later problems.
3. bolt on neck. less sustain and strength but easy to swap out a neck later.
this is all general because u can get a crappy set in neck, or a really good bolt on. it depends on the guitar.
